I am looking to install cork flooring in my kitchen; however I have hardwood flooring in the adjoining room. Should I match the flooring or go with cork in the kitchen?

Normally, homeowners like to differentiate their ktichen from the rest of the other spaces within their home. And since you will not be continuing the hardwood floors into your kitchen, I would recommend a different color for cork. So the next step is examining the colors of each cork and determine which one you favor the most. With those colors, see if it works best with your cabinetry and walls/backsplashes.
